Have you looked at your search engine rankings, have they dropped in recent times?
Why do you think that your site is penalized? Being penalized and having fewer visitors are different things?
Did you checked your website in google cache? If your website is still cached in Google then it means website is not banned by Google.
It would be better if you mention your website URL.
They could be. Of course, if your site is penalized you will drop in the SERPs, and will get less visitors. On the other hand, just because your site is getting less visitors, it may not be because your site is being penalized.

Is your website seems in main search engines like Google and yahoo. And if it is not showing in search engine results than you should have to manually contact to search engine moderators.
I don't know of any software to do this, but you can do some manual checks directly in the search engines. For example, search for your URL in Google, if it was there in the past but no longer showing up in their search engine results you will know that you have been penalised.
Also try searching for some keywords related to your site and record the position your site appears in the search engine results, perhaps do this once a month. If your site listing suddenly drops way down the results, again you may have been penalised.
The process of designing and improving the content of websites for better rankings is called "Search Engine Optimization" (SEO).
