For analyzing a website first you need to check on page factors. There are lot of tools are available to check on page factors like title tag, meta description, keyword density, alt tag, meta tag, robot.txt file etc. By viewing the page source you can do off page. In off page you have to generate quality backlinks for your site which will help you to increase relevant traffic to your website. Try to submit on high pr sites.

You can analyze the website through the stats shown in Google Webmaster Tools. This is accurate information on the basis of which you can devise the right SEO strategies.

    It depends on your goal.

If you want to have high conversions, then you must focus your analysis on user experience.
If you want to help your site rank in search engines, then definitely you should do on page SEO.
If you want your site to look more engaging, then you must focus your analysis on the design/structure.

It depends on what you want to happen on your site. Website analysis is quite broad.

You can analyze a website by the graphics it contains, the order of the content, the value of the content and how fasts it loads when you enter it.

Website Content is another important factor. Check whether your content is unique, relevant to the topic.

You can analyze the site base on searches, keywords and load time. Here's a tool I like using http://www.domainfocus.com
I found out about this not so long ago. this is free unlike those that exist these days that turned into membership site after some time.

Firstly I would suggest to analyze SEO tools. You can try Majestic SEO or Ahrefs for this.

Google analytics is a fantastic way of getting up to date web statistics for your website. If you've got an adwords account with google you can apply for analytics, add a bit of code to the website and within a day or so you can see graphically where users to the website are coming from around the globe, keywords they used to get to the website and referred websites that sent them to your website. Its all a bit scary really when you realize exactly how much information the search engines have on all of us.
