This is what I'm wondering too. Apart from registering a trademark and domain name, what else needs to be registered/applied for?

You will need to register your business name with the city in which the business is located, using a form sometimes called a DBA, which stands for "Doing Business As". Depending on what type of business it is such as a sole proprietorship or LLC, there may be other forms that need to be filed out as well.

If it's an online site where business would be done internationally, then would you still need to do the above?

My friend ask this to me few days ago with regards to permits, how about the taxes? Do you still need to pay even though it is an online business?

Although the business is an online site, you would still have a physical location where you work, or at the very least a mailing address. If you were to rent a mailbox from, for example, The UPS Store, they would require a DBA, even though there is no actual physical location for the business.
You can find more helpful information here.
